Amphiprion clarkii is diurnal. It is a protandrous hermaphrodite, meaning the animal is first male and then becomes female, and lives in a harem where hierarchy is very marked and based on constant physical aggression from the dominant over the subordinate individuals. It is territorial and bound to its anemone. It is not a strong swimmer; it always remains in close proximity to its host, straying only a few meters to seek food. Mutualism is the term that defines the type of associative relationship between sea anemone and clownfish. Indeed, a protective mucus, developed from the larval stage, is spread over the fish's body and immunizes it against the stinging venom produced by the anemone. The fish finds shelter within the anemone. In return, the clownfish can serve as bait to attract prey to the anemone and remove parasites from it. It can also defend its anemone against attacks from certain fish that can graze on the anemone, such as butterflyfish. It was also demonstrated in 2025 by a study from Osaka Metropolitan University that the fish shares food with its anemone, thereby contributing to its growth.

Amphiprion clarkii is a small fish that can reach 15 cm in length. Its body appears stocky, oval in shape, laterally compressed and with a rounded profile. Its coloration shows many variations depending on geographic location. The base colors of the body are black on the dorsal area and orange-yellow on the ventral area. two white vertical bands, the first located just behind the eye and the second at the center of the body, the caudal and pelvic fins are orange-yellow, a white border at the level of the caudal peduncle. The caudal fin is orange-yellow or white but always lighter in color than the rest of the body. All juveniles are orange-yellow with the characteristic white markings of the species.

Clark's clownfish appreciates coral reefs and especially the edge of reef platforms or the outer slope of reefs as well as lagoons. It is found down to 20 m in depth. It can live in association with all known species of sea anemone that host clownfish, namely the following ten species: Cryptodendrum adhaesivum, Entacmaea quadricolor, Heteractis aurora, Heteractis crispa, Heteractis magnifica, Heteractis malu, Macrodactyla doreensis, Stichodactyla gigantea, Stichodactyla haddoni, and Stichodactyla mertensii.
